You need to use the "collect and save" option in the file menu. That options throws/copies all used external audio files that aren't originally created in a session into the project folder as a self-contained, recallable project.
You can see what files are external in any session by going to the Project panel, the files tab, and there will be a list of the audio files currently used in your project. There will be a little yellow dot next to any files in your project that are currently being referenced externally.
The way Bitwig handles external audio files by referencing them from their original location as default actually saves a ton of disk space if you think about it.
